I put the city that the naval station was located in. My military birth certificate was the same way.
FYI you can write to the state the base was in and they'll give you a state certificate. I needed one for my passport. They wouldn't accept the military certificate.

My fear is delaying processing by not matching my birth certificate but then also not answering the question. The base is not 'in' a city. But it's surrounded by several. Hmm...
I have no specific knowledge of the "right" way to handle this situation, but if it were me, I would be more concerned about leaving it blank than it "mismatching." I believe that would delay the process much more. Choose the largest/or closest city to the base and include it. My guess is that'll be more than sufficient.
It's not the same thing, but on the Form 4473 you fill out in order to purchase a firearm, it requests the buyer's birth city and state. Yet, when they call to FDLE for approval, they only verify the state of birth, not the city - at least in my experiences. Again, I think a blank on the application will be a much bigger red flag.

I have the same problem. I was born on Ft. Campbell army base in Kentucky/Tennessee. My birth card and/or certificate also lists county but no city. My mom always told me when growing up to just put Ft. Campbell as the city when required on any form, and I've never had a single form kick back on me because of it. Mine's even odder however because technically the base hospital is in Tennessee, but because the main base address is Kentucky, I was born in Kentucky for all legal intents and purposes.

Yep, just put the base name. I work on Eglin AFB. Our mailing address is not a city. It's 111 X St, Eglin AFB, FL. No city. Some bases actually list a city in their mailing address. Some don't.
